this expression is the answer to a request. it means what you asked for is what I want as well. I wish you asked for it long time ago.
Boy: I love you so much. Will you make me be the happiest man on earth and be my girlfriend.
Girl: I thought you'd never ask. (simply means Yes)

When a speaker says "I thought you’d never ask", it means she/he has been eager to do something, and has been anxiously expecting it. It is more than just "yes".
