If you have any questions是正确。我也说不清为什么，但'if you have any question'听起来很别扭。

仔细想了，有的情况下也可以说any question，比如you can ask him any question you like，或者I don't have any question about his innocence。但在你说的那句，只能用any questions.

这个例子解开我的疑问了。question可以是可数名词，也可以是不可数名词。
question＝疑问(query)时，是可数名词 if you have any questions
question＝怀疑(doubt)时，是不可数名词I don't have any question about his innocence

any + 复数名词：一些，等于肯定句中的some
